Simulating genome evolution

The history of organisms is just a single representation from many possible scenarios. By developing simulation programs, I'd like to understand the evolutionary mechanisms behind the actual history of genome evolution.
Understanding the evolutionary mechanisms of copy number polymorphism
.
There are many reports that copu number polymorphism relates to many biologically interesting phenotypes. By considering the evolutionary process of the copy number variation, I would like to connent the genetic variation and phenotypic variation.
Especially, I'm interested in understanding the evolutionary process of duplicated genes with intergenic gene conversion because gene duplication can provide both advantageous (evolution) and deleterious (genetic disorder) effects.
